Jim Varney (Cookie) died just before finishing the film. The "I ain't so good at speechifying" line near the end is the only line not spoken by Varney. Steven Barr did the voice for that scene.

Marc Okrand, who created the Atlantean language, also created the Vulcan and Klingon languages for the "Star Trek" franchise. Coincidentally, Star Trek (1966) cast member Leonard Nimoy is in this movie as Kida's father, the King of Atlantis.

Because the movie was planned out as an action-adventure, the production crew wore t-shirts to work that read "ATLANTIS - Fewer songs, more explosions".

The filmmakers noted that the vast majority of their research about Atlantis was primarily done through the Internet. Sifting through all of the information they could find, both plausible and fictitious, to pick out what would work to facilitate the story they were telling, as well as the mythology and world-building they were creating. For the visual design, directors Kirk Wise and Gary Trousdale immediately did not want Atlantis to be heavily influenced by the commonly used Greek look. Art director David Goetz noted that, as part of the desire to illustrate the Atlantean civilization as being the "mother culture" of all of the civilizations on Earth, they looked into the unusual architectural designs used in Southeast Asia, notably Cambodia, as well as the Mayan architecture found in South America. Further refinements were done in an effort to emulate the art style of production designer Mike Mignola. The core production team took a trip to the Carlsbad Caverns National Park in southeastern New Mexico during the pre-production stages of the film. This was done for research to get a better feel of what it is like to live underground. It also provided inspiration towards the development of the caverns the Whitmore Expedition journeys through towards Atlantis.

After Milo gets seasick on the first ship, his line, "Carrots? Why are there always carrots? I didn't even eat carrots!" was ad-libbed by Michael J. Fox, who is allergic to carrots.
