Apart from the subject, the film also sparked controversy over its portrayal of Gopal Chandra Mukherjee, a renowned Bengali fighter who had played a pivotal role in the resistance against the Muslim mob violence in the 1946 riots. His grandson, Santanu Mukherjee, filed a police complaint against Vivek Agnihotri, alleging that the film distorted his grandfather's identity, and sent a legal notice to the director, demanding an apology for the alleged distortion of his grandfather's character. He claimed that the film's portrayal was not only inaccurate but also hurtful to the family and the community.

Saswata Chatterjee, who plays a pivotal role in the film, shared that he was unaware of the title change. While the shooting was going on, the name of the film was Delhi Files, and after the shooting was done, he came to know that the name was changed to Bengal Files, something that was not in his hands, and he won't understand why it happened until he watches the film.

Vivek Agnihotri has said that he and his family have been receiving threats ahead of the film's release and shared that the situation had become very personal. After the release of The Kashmir Files (2022), three fatwas were issued in his name. Since then, he hadn't sat in the car with his children even once or done anything together. He admitted that he didn't have as much trouble making The Kashmir Files as he had with this film.

The film's trailer launch was originally scheduled to be unveiled at a leading cinema hall in Kolkata. But the theater chain abruptly canceled the event, reportedly under 'political pressure.' It was later shifted to a hotel and finally unveiled at 1 pm. Vivek Agnihotri accused the West Bengal authorities of creating hurdles. A senior Kolkata Police official spoke regarding the matter and shared that the organizers had not obtained an amusement license, which is mandatory for hosting such screenings.
